Plays an important role in endoplasmic reticulum-associated degradation (ERAD) that mediates ubiquitin-dependent degradation of misfolded endoplasmic reticulum proteins (PubMed:18711132, PubMed:24215460). By controlling the steady-state expression of the IGF1R receptor, indirectly regulates the insulin-like growth factor receptor signaling pathway (PubMed:26692333). Involved in inhibition of lipid droplet degradation by binding to phospholipase PNPL2 and inhibiting its activity by promoting dissociation of PNPL2 from its endogenous activator, ABHD5 which inhibits the rate of triacylglycerol hydrolysis (PubMed:23297223).

UBXN3B is crucial for B lymphopoiesis

BACKGROUNDThe ubiquitin regulatory X (UBX) domain-containing proteins (UBXNs) are putative adaptors for ubiquitin ligases and valosin-containing protein; however, their in vivo physiological functions remain poorly characterised. We recently showed that UBXN3B is essential for activating innate immunity to DNA viruses and controlling DNA/RNA virus infection. Herein, we investigate its role in adaptive immunity.METHODSWe evaluated the antibody responses to multiple viruses and pathogenesis of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) and influenza in tamoxifen-inducible global and constitutive B cell-specific Ubxn3b knockout mice; quantified various immune populations, B lineage progenitors/precursors, B cell receptor (BCR) signalling and apoptosis by flow cytometry, immunoblotting and immunofluorescence microscopy. We also performed bone marrow transfer, single-cell and bulk RNA sequencing.FINDINGSBoth global and B cell-specific Ubxn3b knockout mice present a marked reduction in small precursor B-II (>60%), immature (>70%) and mature B (>95%) cell numbers. Transfer of wildtype bone marrow to irradiated global Ubxn3b knockouts restores normal B lymphopoiesis, while reverse transplantation does not. The mature B population shrinks rapidly with apoptosis and higher pro and activated caspase-3 protein levels were observed following induction of Ubxn3b knockout. Mechanistically, Ubxn3b deficiency leads to impaired pre-BCR signalling and cell cycle arrest. Ubxn3b knockout mice are highly vulnerable to respiratory viruses, with increased viral loads and prolonged immunopathology in the lung, and reduced production of virus-specific IgM/IgG.INTERPRETATIONUBXN3B is essential for B lymphopoiesis by maintaining constitutive pre-BCR signalling and cell survival in a cell-intrinsic manner.FUNDINGUnited States National Institutes of Health grants, R01AI132526 and R21AI155820.

Sensing and regulation of long-chain polyunsaturated fatty acids pool in marine mollusks: Characterization of UBXD8 from the razor clam Sinonovacula constricta

The razor clam Sinonovacula constricta is known for its richness in long-chain polyunsaturated fatty acids (LC-PUFA, C ≥ 20). Previously, we demonstrated that it possesses a complete LC-PUFA biosynthetic pathway. However, the mechanisms by which it senses the LC-PUFA pool to regulate their biosynthesis remain unclear. Here, we presented the LC-PUFA sensor UBXD8 as a critical molecule in this intriguing process. The S. constricta UBXD8 (ScUBXD8) shared all characteristic features of its mammalian counterpart and exhibited high mRNA levels in digestive tissues, suggesting its functional role in this bivalve species. By purification of ScUBXD8 protein in vitro, we discovered its ability to sense unsaturated fatty acids (UFA, C ≥ 14) but not saturated ones, as evidenced by polymerization detection. Furthermore, the intensity of ScUBXD8 polymerization increased progressively with longer acyl chain lengths, greater unsaturation degrees, and higher UFA concentrations. Exceptionally, for those located at the same node in LC-PUFA biosynthetic pathway, ScUBXD8 displayed a stronger sensitivity to n-6 UFA compared to n-3 UFA. These results suggested a critical role for ScUBXD8 in balancing fatty acids composition and ratio of n-6/n-3 UFA in S. constricta. Moreover, the UAS domain was confirmed essential for ScUBXD8 polymerization. Through knockdown of ScUbxd8 gene in vivo, there were significant shifts in expression patterns of genes related to LC-PUFA biosynthesis, concurrently influencing fatty acids compositions. These results suggested that ScUBXD8 likely plays a regulatory role in LC-PUFA biosynthesis, possibly through the INSIG-SREBP pathway. Collectively, this study proposed that S. constricta might maintain LC-PUFA homeostasis through UBXD8 to regulate their biosynthesis.

Investigating the role of lipid genes in liver disease using fatty liver models of alcohol and high fat in zebrafish (Danio rerio).

BACKGROUNDAccumulation of lipid in the liver is the first hallmark of both alcohol-related liver disease (ALD) and non-alcohol-related fatty liver disease (NAFLD). Recent studies indicate that specific mutations in lipid genes confer risk and might influence disease progression to irreversible liver cirrhosis. This study aimed to understand the function/s of lipid risk genes driving disease development in zebrafish genetic models of alcohol-related and non-alcohol-related fatty liver.METHODSWe used zebrafish larvae to investigate the effect of alcohol and high fat to model fatty liver and tested the utility of this model to study lipid risk gene functions. CRISPR/Cas9 gene editing was used to create knockdowns in 5 days post-fertilisation zebrafish larvae for the available orthologs of human cirrhosis risk genes (pnpla3, faf2, tm6sf2). To establish fatty liver models, larvae were exposed to ethanol and a high-fat diet (HFD) consisting of chicken egg yolk. Changes in morphology (imaging), survival, liver injury (biochemical tests, histopathology), gene expression (qPCR) and lipid accumulation (dye-specific live imaging) were analysed across treatment groups to test the functions of these genes.RESULTSExposure of 5-day post-fertilisation (dpf) WT larvae to 2% ethanol or HFD for 48 h developed measurable hepatic steatosis. CRISPR-Cas9 genome editing depleted pnpla3, faf2 and tm6sf2 gene expression in these CRISPR knockdown larvae (crispants). Depletion significantly increased the effects of ethanol and HFD toxicity by increasing hepatic steatosis and hepatic neutrophil recruitment ≥2-fold in all three crispants. Furthermore, ethanol or HFD exposure significantly altered the expression of genes associated with ethanol metabolism (cyp2y3) and lipid metabolism-related gene expression, including atgl (triglyceride hydrolysis), axox1, echs1 (fatty acid β-oxidation), fabp10a (transport), hmgcra (metabolism), notch1 (signalling) and srebp1 (lipid synthesis), in all three pnpla3, faf2 and tm6sf2 crispants. Nile Red staining in all three crispants revealed significantly increased lipid droplet size and triglyceride accumulation in the livers following exposure to ethanol or HFD.CONCLUSIONSWe identified roles for pnpla3, faf2 and tm6sf2 genes in triglyceride accumulation and fatty acid oxidation pathways in a zebrafish larvae model of fatty liver.

Molecular Cell | 蒋辉实验室揭示线粒体自噬的感知和抑制因子PPTC7及其对线粒体数量的调控作用

线粒体自噬(mitophagy)是重要的线粒体质量及数量调控机制, 与发育、癌症、衰老和神经退行性病变等生理病理状况高度相关。现已知两类哺乳动物mitophagy通路：由PINK1-Parkin介导的泛素依赖途径，以及由BNIP3, NIX和FUNDC1等介导的受体依赖途径。然而，人们对mitophagy调控机制及其生理病理意义仍有待探索。突出的表现是，缺失已知mitophagy通路的小鼠(如Pink1-/-、Parkin-/-、Bnip3-/-等)表型微弱，与普遍认知的mitophagy重要性有明显差距。2023年12月26日，北京生命科学研究所/清华大学生物医学交叉研究院蒋辉实验室在Molecular Cell在线发表了题为"A mitophagy sensor PPTC7 controls BNIP3 and NIX degradation to regulate mitochondrial mass"的论文。该论文发现了一个感知并抑制mitophagy的因子PPTC7，阐明了PPTC7调控mitophagy的分子机制并揭示其对线粒体数量和代谢稳态的调控作用。作为监控mitophagy水平的关键因子，PPTC7感知mitophagy受体BNIP3和NIX的蛋白水平，进而起始BNIP3/NIX-PPTC7-SCFFBXL4完整复合物的组装，促进SCFFBXL4泛素化和降解BNIP3和NIX，从而抑制mitophagy。该通路对维持细胞线粒体数量、代谢平衡、和个体存活至关重要。01FBXL4介导的mitophagy调控与退行性疾病MTDPS13蒋辉实验室长期从事线粒体蛋白稳态调控机制研究，之前报道了一个线粒体外膜复合物UBXD8-VCP介导BNIP3降解，从而抑制mitophagy(链接：EMBO Reports | 蒋辉实验室揭示UBXD8调控凋亡和线粒体自噬的分子机制)。为进一步发掘mitophagy调控机制，研究生曹钰通过靶向线粒体的遗传筛选发现多个mitophagy抑制因子，其中包括FBXL4和PPTC7(链接：EMBO Journal | 蒋辉实验室揭示线粒体自噬调控及线粒体疾病新机制)。已知FBXL4突变导致致死性退行性疾病线粒体DNA耗竭综合征13(MTDPS13)1,2，但其机理未明。作者发现FBXL4定位于线粒体外膜，与Skp1和Cullin1组成SCFFBXL4 E3泛素连接酶。SCFFBXL4通过泛素化降解BNIP3和NIX来抑制mitophagy。而病人来源的FBXL4突变抑制SCFFBXL4组装，导致BNIP3和NIX蛋白积累和mitophagy过度激活。FBXL4突变患者表现出mtDNA耗竭、线粒体数量减少、酸中毒、神经和肌肉退行性病变等严重症状。与FBXL4突变病人类似，Fbxl4-/-小鼠表现出BNIP3和NIX蛋白积累、mitophagy失控、线粒体数量减少、代谢紊乱和围产期死亡等严重表型。更重要的是，在Fbxl4-/-小鼠中敲除Bnip3或Nix可以挽救线粒体数量、恢复代谢平衡并挽救小鼠寿命。这些结果表明过度mitophagy导致的线粒体数量减少是MTDPS13的致病原因并为治疗提供了思路。02PPTC7调控FBXL4介导的BNIP3和NIX降解鉴于BNIP3和NIX强大且危险的线粒体清除能力，细胞必须牢牢控制其水平，但细胞监控并调节BNIP3和NIX降解的分子机制仍不清楚。研究生孙雨秋研究另一个筛选发现的mitophagy抑制因子PPTC7。前人研究表明PPTC7是定位于线粒体基质的磷酸酶。但令人诧异的是，与敲除FBXL4类似，敲除PPTC7同样导致BNIP3和NIX的积累和过度mitophagy；Pptc7-/-小鼠表现出mitophagy失控、线粒体数量减少和围产期死亡的表型，且该表型可以被Nix敲除所挽救(图1)。此外，PPTC7过表达可促进内源BNIP3和NIX被FBXL4降解，而FBXL4过表达则没有效果，提示PPTC7作为上游限速因子调控FBXL4介导的BNIP3和NIX降解。但是，线粒体基质蛋白PPTC7如何调控线粒体外膜上的蛋白降解？图1PPTC7缺失过度激活BNIP3和NIX依赖的mitophagy，造成线粒体数量减少和小鼠死亡。A,Pptc7 -KO升高小鼠肝脏中mitophagy受体BNIP3和NIX的蛋白水平(红框)并导致其他线粒体蛋白减少(蓝框)。B,小鼠生存曲线。03PPTC7前体通过与BNIP3/NIX直接互作，滞留在线粒体外膜通常情况下，线粒体基质蛋白的前体形式(precursor)在N端定位序列(targeting sequence)的引导下进入线粒体，并在线粒体基质切除定位序列，完成成熟过程。作者发现在野生型细胞里，PPTC7以成熟形式(mature form,切除了定位序列)存在于线粒体基质，而在FBXL4-KO细胞里，PPTC7同时具有定位于线粒体基质的成熟形式和定位于线粒体外膜的前体形式。进一步分析表明，FBXL4-KO细胞中积累的BNIP3和NIX导致PPTC7前体出现在线粒体外膜;在野生型细胞中直接过表达BNIP3或NIX也可诱导PPTC7前体出现在线粒体外膜定位。通过体外重组蛋白实验，作者发现BNIP3和NIX与PPTC7直接互作，并使用交联质谱分析了NIX-PPTC7的互作区域。在截去NIX与PPTC7的直接互作区域后，NIX无法诱导PPTC7前体的外膜定位，表明BNIP3和NIX通过与PPTC7的直接互作，将PPTC7前体定位于线粒体外膜。04弱化的PPTC7定位序列帮助PPTC7在线粒体外膜滞留有意思的是，作者发现与经典线粒体基质定位序列相比，PPTC7的定位序列长度短且引导能力差，推测该特征削弱了PPTC7前体进入线粒体基质的能力，有利于PPTC7前体被外膜BNIP3/NIX滞留。因此，研究者将PPTC7的定位序列替换成经典序列，发现它使PPTC7全部进入线粒体基质，无法被滞留在外膜，失去调节BNIP3和NIX降解的能力。05外膜PPTC7起始组装BNIP3/NIX-PPTC7-SCFFBXL4复合物那么外膜PPTC7如何促进SCFFBXL4介导的BNIP3和NIX降解呢？作者发现除与BNIP3/NIX直接互作之外，PPTC7还与SCFFBXL4复合物中的Cullin1直接互作。作者表达纯化了NIX，PPTC7，FBXL4,Cullin1-Rbx1和Skp1的重组蛋白，发现只有在所有蛋白都存在的情况下，这些蛋白才能组装成完整的NIX-PPTC7-SCFFBXL4复合物，缺少NIX，PPTC7，FBXL4任何一个组分都导致复合物散架。以上结果提供了一个mitophagy的负反馈调控模型:积累在线粒体外膜的mitophagy受体BNIP3和NIX与PPTC7前体直接互作，将其滞留在外膜，起始BNIP3/NIX-PPTC7-SCFFBXL4复合物的组装，从而泛素化和降解BNIP3和NIX，防止mitophagy过度激活(图2)。06禁食情况下，肝脏诱导PPTC7来抑制mitophagy和维持代谢稳态一个重要的问题是在负反馈调控mitophagy之外，PPTC7是否还会响应生理信号？鉴于PPTC7过表达能促进BNIP3和NIX降解，作者重点研究了生理信号对PPTC7表达的调节，发现禁食不改变骨骼肌PPTC7的表达，但在肝脏强烈诱导PPTC7。与之相对应，禁食强烈诱导骨骼肌mitophagy，但不改变肝脏mitophagy水平，作者推测肝脏mitophagy受到PPTC7上调的压制。因此，作者在小鼠肝脏敲除PPTC7，发现禁食导致缺失PPTC7的肝脏丢失大量线粒体。禁食情况下，肝脏负有重要使命-通过糖异生(gluconeogenesis)维持血糖水平。而糖异生需要线粒体提供两个重要支持：ATP和丙酮酸羧化酶(pyruvate carboxylase)。作者发现，敲除肝脏PPTC7导致禁食状态下肝脏ATP缺乏，糖异生受阻，造成严重的低血糖。因此，禁食情况下，肝脏特异上调PPTC7以压制mitophagy，从而维持线粒体数量和代谢稳态(图2)。图2 PPTC7调控mitophagy的工作模型。1. mitophagy的负反馈稳态调控。正常情况下，PPTC7表达后进入线粒体基质行使正常功能。当mitophagy受体BNIP3和NIX积累时，BNIP3/NIX将PPTC7前体滞留于外膜，起始BNIP3/NIX-PPTC7-SCFFBXL4复合物组装，从而降解BNIP3和NIX，防止mitophagy过度激活和线粒体丢失。2. 在禁食情况下，肝脏上调PPTC7以压制mitophagy，从而维持肝脏能量供应和糖异生通路活力，维持血糖水平。综上，该工作报道了一个感知和抑制mitophagy的PPTC7-SCFFBXL4通路。PPTC7作为关键调控因子，能够整合稳态维持和生理信号来调控mitophagy水平，以此维持线粒体数量和细胞代谢稳态。该通路的发现显著增进了我们对mitophagy与线粒体数量控制(mitochondrial mass control)的理解。禁食情况下，肝脏和骨骼肌对mitophagy的差异化调节及其功能研究也丰富了我们对生理情况下组织特异性mitophagy调控的认知。清华大学生物医学交叉研究院博士生孙雨秋为论文第一作者，蒋辉博士为通讯作者。该论文其他作者包括蒋辉课题组的曹钰和万华云，董梦秋实验室的阿达莱提买买提明和董梦秋博士，代谢组学中心的马燕博士和曹杨，蛋白质组中心的陈涉博士和李琳，遗传筛选中心的李祺博士和吴重阳，刘清华实验室的王濛。该研究由科技部、北京市政府和清华大学共同资助，在北京生命科学研究所完成。论文链接：https://www-cell-com.libproxy1.nus.edu.sg/molecular-cell/fulltext/S1097-2765(23)01014-6本文仅用于学术分享，转载请注明出处。若有侵权，请联系微信：bioonSir 删除或修改！

这项研究以SNHG6为突破点，发掘了胆固醇/FAF2/SNHG6/mTOR信号轴在内质网-溶酶体接触区域激活mTORC1信号的作用，揭示了胆固醇促进非酒精性脂肪肝进展为肝癌的机制肝癌（HCC），是全球第六大癌症，主要病因包括病毒性肝炎、酒精和非酒精性脂肪性肝炎、黄曲霉素污染等。尽管肝炎病毒疫苗大规模接种、抗肝炎药物广泛应用以及饮食卫生大幅提高，但在过去的十年，肝癌发病率仍旧呈现上升趋势。最近有研究发现，非酒精性脂肪性肝炎是全球肝癌发病增长最快的病因[1]。非酒精性脂肪性肝病（NAFLD）是酒精和毒素之外的因素引起的肝脏脂代谢障碍疾病。NAFLD首先表现为肝细胞内脂肪过度沉积，随后从脂肪肝进展为脂肪性肝炎，再进一步导致肝硬化，最后癌变为肝癌[2]。在这个过程中，胆固醇被认为是主要的脂毒性分子。 mTOR信号通路在肝癌的发生中具有重要作用，以mTOR为核心的蛋白复合物mTORC1定位至溶酶体表面被激活，促进肝癌细胞增殖。有研究表明，胆固醇是mTORC1的必要激活剂，介导mTORC1在溶酶体的招募和激活[3]。内质网-溶酶体接触是激活胆固醇依赖性mTORC1信号的枢纽，然而，相关机制目前尚不清楚。近日，浙江大学林爱福和周天华领衔的团队，发现lncRNA SNHG6能充当支架分子，通过结合FAF2和mTOR，增强内质网-溶酶体接触，促进胆固醇招募mTORC1至溶酶体激活，从而加速胆固醇驱动的NAFLD-HCC发展。相关论文发表于医学顶级期刊《自然·代谢》上[4]。浙江大学生科院博士生刘方舟和张桢，以及暨南大学田甜博士为论文的共同第一作者。论文首页截图有研究表明，肿瘤的发生往往与lncRNAs的异常表达有关[5]。研究人员收集肝癌样本进行转录组测序，同时结合多个线上数据库，获得肝癌差异表达lncRNA，其中SNHG6在肝癌中的表达丰度最高。生存分析显示SNHG6高表达患者预后不良，细胞实验证实SNHG6促进肝癌增殖，这些结果表明，SNHG6作为一个癌基因参与了肝癌的发生。我们都知道，癌基因能通过改变细胞代谢诱导肿瘤细胞的恶性生物学行为[6]。为了研究SNHG6对肝癌细胞代谢重编程的影响，研究人员使用多种营养物质处理肝癌细胞，发现胆固醇等营养物质都能促进肝癌细胞增殖，但只有胆固醇特异性地上调了SNHG6的表达，敲除SNHG6则胆固醇无法诱导肝癌细胞增殖，表明SNHG6作为胆固醇的效应分子促进肝癌的进展。随后，研究人员定位了SNHG6在肝癌细胞中的分布，发现SNHG6富集在内质网-溶酶体接触处，胆固醇能促进SNHG6定位于内质网和溶酶体，提示SNHG6作为胆固醇的效应分子，是在内质网-溶酶体接触点发挥生物功能。那么，SNHG6是如何定位至内质网-溶酶体接触点的呢？研究人员把目光聚焦在了与SNHG6结合的蛋白，发现蛋白FAF2和mTOR不仅可以结合SNHG6，而且在细胞器的分布也与SNHG6一致。 FAF2是内质网相关蛋白，位于内质网表面，mTOR则形成复合物mTORC1定位至溶酶体表面。进一步的实验证实SNHG6在肝癌细胞中分布于内质网-溶酶体接触点，需要先与FAF2和mTOR结合。 SNHG6在肝癌细胞中与FAF2和mTOR结合，并受到胆固醇的调节接下来，研究人员对胆固醇和SNHG6-FAF2-mTOR复合物的关系进行了探究。肝癌细胞补充胆固醇后，SNHG6-FAF2-mTOR复合物的形成显著增多，但敲除SNHG6，即使补充胆固醇，FAF2和mTOR的结合依旧明显降低；而敲除FAF2和mTOR中的任意一个，补充胆固醇也能增加SNHG6与另外一个蛋白的结合。这些结果表明，SNHG6作为一个支架，以胆固醇依赖的方式促进FAF2和mTOR的相互作用。由于内质网-溶酶体接触是胆固醇激活mTORC1信号的前提，而SNHG6-FAF2-mTOR复合物中的FAF2位于内质网表面，研究人员探究了FAF2在mTORC1信号传导中的功能。过表达或敲除FAF2，则胆固醇诱导的mTORC1激活增加或减少，肝癌细胞的增殖能力也相应地增强或减弱。分子对接实验发现在内质网表面胆固醇能与FAF2直接结合，改变FAF2蛋白构象。FAF2构象发生变化后，招募SNHG6，而SNHG6结合了mTORC1复合物中的mTOR，由此SNHG6-FAF2-mTOR形成三元复合物，促进mTORC1转运至溶酶体表面。这些结果表明，胆固醇在肝癌细胞中通过SNHG6-FAF2-mTOR轴调节mTORC1的激活，促进肝癌细胞恶性增殖。胆固醇调节SNHG6-FAF2-mTOR复合物的形成最后，研究人员进行动物实验，体内验证SNHG6在胆固醇诱导的肝癌中的作用。肝癌诱导小鼠饲喂高胆固醇饮食，构建非酒精性脂肪肝癌变动物模型。在第10周，SNHG6过表达小鼠更早地出现肝脏重量增加，肝脏脂肪变性，脂肪生成和炎症相关基因表达水平升高；而SNHG6敲除小鼠肝脏脂肪变性程度降低，mTORC1信号减弱，提示SNHG6在高胆固醇饮食下加速了mTORC1的激活。至第18周，在高胆固醇饮食的刺激下，SNHG6过表达小鼠进展为非酒精性脂肪性肝炎，肝脏在脂肪变性的基础上炎症水平进一步升高，出现纤维化，肝脏重量和肝脏/体重比显著增加；SNHG6敲除小鼠则更晚出现非酒精性脂肪性肝炎，而且表现更轻微。至第30周，相比于SNHG6敲除鼠，SNHG6过表达小鼠的肝脏长出更多的肿瘤。这些结果证实，SNHG6通过促进mTORC1的激活，加剧胆固醇诱导非酒精性脂肪肝进展为肝癌。此外，研究人员还在肝癌原位异种移植模型中验证了SNHG6的促肝癌作用。他们发现胆固醇饮食增加了肝癌移植瘤的体积和重量，而敲除SNHG6，肝癌细胞mTORC1激活减弱，增殖和血管生成减少，高胆固醇诱导的肿瘤生长被抑制。胆固醇/FAF2/SNHG6/mTOR信号轴促进mTORC1激活机制示意图总的来说，研究人员检测到lncRNA SNHG6在肝癌中高表达导致患者预后不良，是肝癌的一个癌基因，发现SNHG6在内质网-溶酶体接触处作为支架分子，一端连接被胆固醇改变构象的FAF2，另一端结合mTOR，形成SNHG6-FAF2-mTOR复合物，促进mTORC1在溶酶体的激活。这项研究以SNHG6为突破点，发掘了胆固醇/FAF2/SNHG6/mTOR信号轴在内质网-溶酶体接触区域激活mTORC1信号的作用，揭示了胆固醇促进非酒精性脂肪肝进展为肝癌的机制，拓宽了对lncRNA功能模式及作用方式的认知，为非酒精性脂肪性肝病的干预和肝癌的防治提供了新靶点。参考文献 [1] Huang DQ, Singal AG, Kono Y, Tan DJH, El-Serag HB, Loomba R.
